On-loan striker Tom Hitchcock scored just three minutes into his Fleetwood debut to earn the Cod Army all three points against Gillingham.
The 22-year-old only arrived at Highbury Stadium from MK Dons on Friday afternoon and slotted home after a poor punch from Stephen Bywater.
Nathan Pond went close to doubling the hosts' lead in the second half, before Leon Legge blasted narrowly wide in the search for an equaliser.
Fleetwood remain 10th in League One.
Peter Taylor's side, meanwhile, drop one place to 22nd.
Gillingham boss Peter Taylor told BBC Radio Kent:
Peter Taylor: Gillingham boss on Fleetwood defeat
"I thought we played some good football first half and I thought if we'd been a little bit cleverer and had a bit more quality in the final third, we'd have scored a goal.
"We're on a very, very poor run, all we can do is fight like mad and work extremely hard to get a result.
"We need to play like we did in the first half and then we need to finish it off with a goal. It's a very easy thing to say, probably a harder thing to carry out.
"I'm not complaining about the players work rate, I think they're working as hard as they possibly can, but at the moment we're not good enough to get a win."
