Rory Donnelly scored the winner as Tranmere Rovers inflicted Exeter's third defeat on the bounce at St James Park.
Rovers broke the deadlock when Lee Molyneux crossed for Jennison Myrie-Williams to fire from a tight angle.
The lead lasted just eight minutes as Exeter's Alex Nicholls curled home a free-kick into the far corner.
But Tranmere were back in front after the break when Donnelly drilled a shot across goal and into the far corner.
